Building the LandPS
I am in the process of making new texture files for a locomotive that I have already textured. Is there any way I can or should remove the already applied textures before applying the new ones, or should I just apply the new over the old? In the past I have just reapplied.

Just reapply – it replaces the original texture completly.
If the new texture is an update of the old (a reskin) then you could also make use of my swap textures plugin.
That plugin will also help you remove textures if you need to.
