Another one for you – sir…
Crop a region of a texture – "Select Hierarchy" for your model – then run "Fill Untextured"… The "Fill Untextured" plug-in – ignores your cropped region and maps everything to a single pixel in the bottom right hand corner of the texture in use…

That’s actually how it’s supposed to work. It exists to find places where you have missed and fill them with texture. It isn’t intended to map the texture in any way.
