For anyone creating aircraft.

To get accurate flap rotation, use the top toolbar button "Edit Using Object Coordinates". This allows the flaps to be rotated up or down while keeping their alignment with the wings of the aircraft.

NOTE:
It's still possible that you will have to perform a few shifting operations to the flaps to get proper rotation.
