I wonder if it is possible to create a script or plugin that will color the new faces created during a boolean operation? The alt+ctrl face select would allow you to clean up all the odd faces that appear more quickly, leaving just a few points to weld?

Not sure how you could decide what is a new face but subtracting one coloured object from a different coloured object gives part of what you are requesting.

Also if you change the display to Solid Outline you can see the points that need welding.
